Git doesn't keep empty folders. Just ensure that there's a file during the folder like doc/foo.txt and run git insert doc or git incorporate doc/foo.txt, as well as the folder will likely be extra to your neighborhood repository once you've dedicated (and seem on GitHub once you've pushed it).
